Yea, it is Donnie trying to figure it all out. Though the freaking director said himself it has nothing to do with god. You can look up interviews and and look it up on wiki.

actualy god is referenced multiple times, darko himself mentions god when talking to his teacher and to his therapist, also grandma death used to be a nun but converted to science, and the school has a crucifix on top

To bring god into the meaning of this movie is to spit on it. This movie has nothing to do with gods but time travel it self with in parallel universes. Jeez people, the director and writer himself have already said this.
